If you right click on the delete items folder an option pops up to "CLEAN" the deleted items folder. Also a rule could have deleted it, outlook has rules that run and manipulate data. Sometimes people have a FILTER on outlook and it hides some email. So check to see if any retention policies deleted it. There are things called RETENTION POLICIES that will delete deleted items and keep your exchange server clean (so the hard drives don't get filled). Recent improvements to Outlook on the Web (the new name for OWA in Exchange 2016 and Office 365) have made it more discoverable as well.
